I had a problem with MKV's and the internal splitter in 7.11. Went back to Haali and haven't had a hitch w/ an MKV since. Don't think I have any with an exotic audio format though. Mostly AC3/DTS. I haven't reverted back to the internal splitter since 7.12 though.

FWIW - SageTV said they repo'd the issue and suggested rolling back while they work on a fix. Running 7.0.11 is fine.
