Question High Def MKV w/FLAC audio possible?

On another board someone posted instructions on converting your blu-ray movies to MKV files and decoding the audio using eac3to to multichannel FLAC files as one way of playing back the movie in any direct show compatible player and maintaining the lossless audio. Has anyone done this with Sage? I can playback blu-rays I have converted to MKV files with an AC3 audio stream but the video will not properly playback when I have multichannel FLAC files for audio.

I've been fighting with these issues for two weeks. Here's where I'm at now.

I have tried every demux/remux available trying to convert DTS/LPCMtoFLAC to ac3, including eac3to with BeSweet without success. Maybe I'm just not doing it right. Pointers, anyone???

Videos with AC3 audio will play back from all of the containers I've tried .ts, .mkv and .m2ts.

Videos with DTS or LPCM audio play smoothly on my SageTV Client and my HD-200 (see next paragraph). The m2ts container gives me fewer issues with video stutter on the HD-200 than the mkv and ts containers.

I am not getting audio from my HD-200 on the DTS/LPCM audio when hooked up to my 3yr old Samsung TV through the HDMI cable or thru the stereo L/R cables. I haven't had a chance to try the passthrough to an external amp, but I've heard that works for DTS at least. All audio formats play on my SageTV Client.

We need downmixing to stereo (at the very least) for DTS and LPCM in the HD-200 and our lives would be simpler.

I have heard that LPCM and/or possibly FLAC support might come at some point for the extender but it's not a guarantee.
