That said, I don't have jpgs in my MKV folders. I let Sage plugins manage my fanart in the centralized folder.
Personally, I use JPEGs in my folders for cover art but SageTV does support embedded meta images. I have noticed that it can slow down the loading of cover art though and you are better off using your own JPEGs that are sized optimally for SageTV (250px x 375px).

MKVs have no issues with HD audio. The HD300 is the only extender that will bitstream HD audio.

Wish I had known that a few years ago... I guess I will start capturing the full HD audio track.

I try to think ahead when I do things like this. While your current setup may not be capable of something, that doesn't mean that will always be the case. I was embedding HD audio before I had upgraded to a receiver which could decode it. I can't imagine going back and ripping all my discs again and I only have a small collection. Initially, I was even removing the core audio to save space, but then thought about the possibility that I might try to play the file on something which couldn't do HD audio.

Yup, and that's one reason I don't compress (recompress) my rips, whether I can see the difference or not today, if I get a better display in the future, I don't want to suddenly find out all my rips are sub par.
