Yes, there's pertty much not a single format that doesn't play out of the box with sagetv client. The massive numbers of problems you are having playing back media is far from the norm, and points at something else going on.

It could point at this Zotac e-350 machine simply not being suitable as a replacement for an HD300. This is a system I already had here, currently going unused. I'm not in the market to spend $600+ on a machine to use as a client at the moment. And it's looking like $500+ is the entry point by all accounts. Even excluding the time it takes to set something like this up, an HD300 at $300 is a bargain.

To be fair, I'm not having anywhere close to the issues I see being reported in the forums wrt errors and such. Just issues getting absolutely perfect video, or as close to it as possible.

I would try out the image Panteragstk has created and shared here. It is for a Foxconn a3700, which is a e-450 based on the A45 chipset, but it should still have all the same driver/playback configurations you'd need in your e350/M1 zotac system.

Just to confirm newer versions may be the issue, I then installed AC3Filter 2.4a from this past summer. Like 2.5b it had the same choppy output on many DTS tracks. And on one movie the choppiness further affected the video as well (same as on 2.5).

One very curious thing is that with 2.4 the tray icon appears when Sage is up. I'll probably try out a few more versions tomorrow. Kind of ironic that there's so much work involved simply to pass through the audio. In other words, to prevent the computer/software from having to do anything at all to the signal.
Did you ever have any luck eliminating the choppiness on certain DTS audio? I'm having the same problem on isolated files.
