Sporadic shows not marked Watched

Anyone come across this before or know how to resolve.

Sporadically, will watch a recording (not import) and when it ends, pops up with the delete this recording prompt. All normal so far. But when tell it do not delete, goes back to the show listing and the episode is not marked as watched?

Go back in, and the timeline bar is white (showing watched) except for the beginning which is red (from negative padding at the end of the show which moves to the front when file is moved...all normal still)

I have seen this if you cut commercials out of the shows... and you move them,

These particular cases are not from cutting commercials. But do wonder if it might have to do with the negative padding on the end (EPG says 1 hr but know it ends 7 mins earlier so negative pad 6 mins on end), then moving the file.

But I don't think that always happens.

Will check with the wife. Still trying to determine a pattern.
