moving programs to a new directory - anomoly

I'm using the directions here to move files from the current dir to a new one on a larger drive. I am using the method noted here:

the advanced method.

all is working well - mostly.
On some files, and not all, the timing information is getting messed up to where one of two things happen: the program is made longer, not in reality, but on the Sage timeline.
For example: a 2:00 film is listed as 2:00, but the film finishes half way thru the time bar.
Or, the program gets corrupted to the point where the correct total time is shown on the time bar, but the program won't play past a certain point.

It is random, as other programs transfer AOK.
Also, the problem files open up and play great in Media Player, with all the correct timings and durations.

Any idea how to avoid this, or re-correct the programs that got corrupted on the way from one drive to the next?

Is it possible the timing errors were a result of the corruption bugs in 7.1.3 and 7.1.4. As it stands, if you just play the files and let them run, they will play our their normal content length. However, the timing references and position bar are meaningless.
