More details about your system might help someone offer a suggestion, but it sounds like you are using Windows Vista or 7 and UAC is causing the data files to be placed in different locations for service vs. non-service modes.

Wiz.bin and sage.properties are two of the files you may find in the VitualStore instead of the SageTV install directory.
