SATA to HDD setup

Does it matter how you hook up your SATA drives? ie both recording drives to the same controller, or better to split controllers, or ????

I'm re-installing my system, and I'll have 3 drives. 1 system/backup and 2 drives just for recoding and DVD playback and was wonder what the best hookup might be.
