Well I say properly - lately it appears to skip about 1 second too soon and come back to the show about 1 second too early. The back end "padding" is good, but the front end makes you think you missed content when you really didn't. Maybe it's just the shows we watch. Anyway, this part is no big deal.
Has anyone else had to set the plugin to not start when the recording starts after upgrading to a faster computer?

When I upgraded some time ago, I just started using comskip with the upgraded system (not on the old system). I believe you can tweak comskip in the Sage plugin UI, adjusting it to go a few seconds into the commercial and then come back a few seconds before the commercial finishes, which can overcome any of those timing anomalies.
That's a strange deal where you guys can't use comskip on liveTV - I really love that feature and it's always worked flawlessly on the two systems that I've built and run.
Comskip still runs slowly on h.264 files, but I am using one of the early donator versions that was allowing h.264. Maybe the speed on h.264 has improved?
