The only real difference between the 250 and 350 is that the 350 also has a hardware decoder with video out (which the 250 does not).

The 350 doesn't care were the encoded video comes from (it's own tuner, the 250, or a recording). It just displays it out to the TV.

SageTV will sorta randomly pick a tuner to use for LiveTV if none are already in use recording something if they both have the same channel line up.

If one tuner is set up for basic channels and the other is set up for a different channel line up input, then when you select a channel to use it will switch to the tuner it needs for that specific channel if it's not in use for recording. Otherwise, it'll pop up a box asking if you it should cancel the recording and change to the channel you want to watch.

Since I sounds like everything is working, I guess I don't understand what you are having problems with.

When you start SageTV it checks for all available tuners and would have added them back into the file.

Then, all you would have to do is use the Wizard to add which tuner(s) and channel guide setup again. Would not have lost any of the other "goodies" for the STV's that way.
As of now I am not having any problems that to everybody's helpf including yourself. The above bit of information I believe was th key to getting things fixed.
