Comskip not running all the time after config change - please help

I'm quite a newbie with SageTV and configurations and my ex who set it up, is no longer around. About a month or two ago I made changes to the comskip.ini file to eliminate the extra files it made. I read that it doesn't have to have all three files - .log, .edl, and .txt and space was a MAJOR concern. It didn't used to create all three, so I changed it and now only have .log and .txt files. Now it doesn't run all the time and even though some programs show the comskip logo, it doesn't run until I'm actually watching the recording, usually about 20-25 minutes into an hour show. I've added additional harddrive space so that's not an issue as long as comskip cleans up the files. I have 4 different comskip.ini files, so I'm not sure which one is used. They're under
