Audio Sync When Editing MPG Files

I've got two PC's now successfully recording away using SageTV. I use the same custom profile on each machine on PVR-250's, 8Mbps CBR, GOPsize=6, Closed GOP, 720x480. My goal is to minimize motion blur and produce the best quality recording to archive to DVD, hard drive space is not an issue. I'm usually recording S-Video downrez'd HiDef channels. All my recordings have pretty good if not perfect lip sync originally.

That being said, I use MPEG-VCR and/or TMPG-ENC to trim out the commercials when creating my final files. I've noticed that the recordings from one of my PCs has audio sync problems when the commercials are edited out and the other does not, even when I record the same show, and both original recordings are synced well. How can this be? Is there any possible explanation?

I know this is an old post, but I'm responding anyway. It may still be helpful to you or someone else who has a similar problem and comes upon this by searching the forums.

I had the same experience when using the apps you mentioned to trim out commercials. I switched to VideoRedo and haven't had a single sync issue in any of the hundreds of shows I've edited with it. And on a few occasions I came across a file which had a corrupt audio header and lost sync in its unedited form, and I edited it with VideoRedo, used its audio sync shift feature, and corrected the problem. A truly great app, if you don't mind shelling out the fifty bucks they charge for it.
