Go to Detailed Setup >Audio/Video and see what your MPEG4 playback settings are. If set to DirectDraw, you need to have the proper decoders installed for those files. If set to SageTV player, the decoders are built-in.
What version of Sage are you running? If they don't appear in Sage at all, check your sage.properties file and see if .mkv and .mp4 are listed in your seeker/video_library_import_filename_extensions= line. If not, shut down Sage completely and add those extensions in and see if that does it.
