Where is channel setup data kept?

So I have two sources all setup with all the channels just the way I want them and now I want to play with it potentially buggering everything in the process. What file holds my 2 sources channel lists? Is it wiz.bin? Does it hold favourites, program recording info? what else? Is there any way to get half the information out of a wiz.bin? For instance if I like the way the new configuration looks and want to recover all my recording info and favourites but use the new channel list is there a good way to do that?

As far as I know wiz.bin and sage.properties holds all of your configuration. If you want to experiment stop sage and the sage service if you use it, then make copies of sage.properties, wiz.bin, and wiz.bak. When you are done experimenting delete these file and restore the copies you made (after stopping sage and/or the service of course). It just so happens I did this exact procedure tonight to test some stuff for sage support.

The safest thing to do is to back up your entire SageTV installation directory before making any changes that could break it.

There are API functions for programmatically accessing specific kinds of data within Wiz.bin. See the sticky posts in the Studio forum for pointers to the API docs. If you're asking about manually extracting or modifying Wiz.bin data, there are some third-party plugins (such as the web server) that provide some capabilities along those lines.
