Convert Multiple Audio streams

I currently have a verrry long commute to work so thought I'd convert some shows to watch on my phone.

Most of them work fine but for a few the encoded file has the wrong audio stream, i.e. the commentary screen.

Is there any way I can alter the encoding profiles to include all audio streams?

Update:

Doing a google hunt on ffmpeg there is an encoding parameter 'newaudio' that apparently lets you add multiple audio streams to a video encoding.

Now I' need to try and work out if and how I can use it with the sage transcoder.
